AWS GovCloud is designed to allow U.S. government agencies and contractors to move more sensitive workloads into the cloud by addressing their specific regulatory and compliance requirements. The newer version of MSP360 S3 Explorer comes with a full support for the AWS GovCloud.
If you have an access to GovCloud make sure to turn on an appropriate option on the account configuration screen so that MSP360 Explorer use an appropriate endpoint to connect to the GovCloud 
Other than that the rest of the functionality is identical to other AWS regions.
